Replace 'puppet cert' code in tests with new ca-cli commands

In many of our puppetserver tests we use commands like "puppet cert sign" which will soon be replaced.  Our new puppetserver ca cli commands will be the replacement, so we need to update tests to use our new ca cli commands.
